Tore apart a cadillac enigne to replace the head gaskets. Took the heads to a machine shop and one was warped but was could be repaired so it was. The other was cracked, so had to had another set and the head I needed was good. My question is since the heads are pretty much like new will that effect the enigne ? I was told the bottom end has higher chance of going out with new heads or reworked heads on a high mileage car.

well if you milled the heads one side is going to have a higher compression ratio than the other. your bottom end is worn. putting better heads on it wont affect that.
